First identify which PayPal setup your store uses. US Shopify Payments merchants use PayPal Wallet, whose transactions are bundled into Shopify Payments payouts. External PayPal Checkout has a separate processor balance and can need a clearing account. The fee schedule and bookkeeping path depend on your setup.
PayPal Wallet or External Checkout?
Shopify’s US PayPal Wallet documentation says US stores using Shopify Payments integrate PayPal through Wallet. Review Wallet fees and payout activity in Shopify admin. Reconcile the bundled Shopify Payments deposit; do not create a second sale or look for a separate PayPal settlement for that Wallet transaction.
External PayPal Express Checkout is a different setup. Check your payment settings and records to find out. The separate PayPal feed instructions below apply to external Checkout, including historical Express activity, not to Wallet. Test one Wallet payout first. Do not apply external-gateway rules to it.
External PayPal Checkout Fees
PayPal’s U.S. merchant fee schedule, last updated October 1, 2026, lists domestic PayPal Checkout and Guest Checkout at 3.49% plus a fixed fee. For a U.S. dollar payment, that fixed fee is $0.49.
That is a specific example, not one rate for every PayPal transaction. PayPal lists other rates for options such as QR code payments, Pay Later, card processing through PayPal services, and invoicing. The fixed amount can also change with the currency you receive. International commercial payments add 1.50% to the domestic rate. Check the fee shown in your PayPal account and the current schedule when you close your books.
PayPal also says it does not return the original processing fee when you refund a commercial payment. So a full refund can reduce your sales and cash while the original PayPal fee remains an expense.
Does Shopify charge an extra fee for PayPal?
Shopify’s PayPal integration and fee guidance and third-party transaction fee policy say PayPal transactions are exempt from the ordinary Shopify third-party transaction fee if you select Shopify Payments as your primary payment provider. This is the condition to check in Shopify admin. If Shopify Payments is not your primary provider, Shopify’s plan and provider rules can result in an additional transaction fee.
That Shopify charge is separate from PayPal’s processing fee. When the exemption applies, you still pay PayPal’s fee for processing the payment; Shopify’s ordinary third-party transaction fee is zero for that PayPal transaction.
There can be other Shopify charges. For example, Shopify documents a separate 0.85% transaction fee for some orders where duties or import taxes are calculated at checkout. Its duties and import taxes policy says this charge can also apply to a PayPal order when Shopify Payments is primary. The PayPal exemption covers the ordinary third-party transaction fee, not every possible Shopify charge. See our Shopify fees guide for the wider plan and cost breakdown.
Why an External PayPal Deposit Does Not Match a Shopify Payout
With external Checkout, Shopify records the order, but PayPal processes the payment. PayPal can first hold the proceeds in your PayPal balance and later transfer them to your bank. Shopify Payments sends its own payouts. External Checkout receipts therefore need a separate matching process. Wallet transactions instead arrive within Shopify Payments payouts.
The order total is also different from the cash that reaches PayPal. PayPal deducts its processing fee. Refunds, disputes, holds, currency conversion, and transfer timing can change the amount or date further. If you record only the net cash as sales, you hide the full sale and the processing expense. If you record both the order and the later PayPal-to-bank transfer as sales, you count the sale twice.
A $100 External Checkout Example
Suppose a U.S. customer pays $100 through external PayPal Checkout, and the payment is domestic and in U.S. dollars. Using PayPal’s published standard rate:
- PayPal fee: $100 × 3.49% + $0.49 = $3.98.
- Amount left in the PayPal balance: $100 − $3.98 = $96.02.
- This is the PayPal processing calculation only. An applicable Shopify third-party charge is billed separately; it does not change the $96.02 left in this PayPal balance.
This example assumes one eligible payment and no discounts, account-specific pricing, currency conversion, refunds, or other adjustments. If duties or import taxes were calculated at checkout, check Shopify’s separate fee rule. Actual PayPal settlements often combine many orders and other account activity, so your bank transfer may not equal $96.02.
Reconcile External Shopify PayPal Payments in Xero
Use a clearing account so the sale, PayPal fee, and later cash movement remain visible. Taxomate documents this workflow for external-gateway Shopify PayPal payments in Xero:
- Connect your PayPal account as a bank feed in Xero so you can see PayPal receipts, fees, and transfers.
- In Taxomate Quick Setup for external gateways, route the Shopify/PayPal amounts to the Shopify Clearing Account. The sales entry then represents the order activity, while the PayPal feed shows what happened to the funds.
- Reconcile Shopify-related PayPal receipts and fees in the feed to the Shopify Clearing Account. Taxomate recommends Xero bank rules for recurring PayPal deposits and fee lines. Check the rule and account before you approve a match.
- When PayPal transfers money to your operating bank, match that transfer to the PayPal balance movement. The transfer moves cash between accounts; it is not another sale.
- Review the clearing-account balance against Shopify orders and processor records. Investigate timing differences, refunds, fees, disputes, and items that do not belong to Shopify.
Your accounts and payment details determine the mapping. Follow the documented Taxomate Xero workflow, and ask your accountant to confirm how your chart of accounts should present the entries. You can see the supported Shopify to Xero integration for the product flow.
Common Bookkeeping Mistakes
- Booking only the $96.02 net amount as revenue instead of separating gross sales and the $3.98 processing expense.
- Using Shopify Payments card-processing rates for a PayPal Checkout payment.
- Applying the 3.49% + $0.49 example to every PayPal product, currency, or country.
- Applying external PayPal clearing rules to Wallet transactions already included in a Shopify Payments payout.
- Treating a PayPal transfer to the bank as new revenue.
- Assuming Shopify’s PayPal exemption removes a separate fee that applies to a particular order, such as a qualifying duties/import-tax checkout charge.
