If you’re looking for the best accounting software for Shopify, start with one simple point: your store usually needs both accounting software and a Shopify accounting app.
The software holds your books. The app turns messy Shopify payouts into entries your books can actually use.
That is why most sellers should not ask only, “Which accounting software is best?” The better question is, “Which setup gives me clean payouts, clean books, and room to grow?”
Quick Answer: Best Shopify Accounting Software in 2026
- Best for most US Shopify sellers: QuickBooks Online + Taxomate
- Best for UK, EU, and cross-border stores: Xero + Taxomate
- Best free accounting option: Wave, if you can tolerate more manual work
- Best free Shopify connector: the one your accounting software already offers. Intuit makes the Shopify Connector by QuickBooks, and Xero makes a Shopify integration that is free on all Xero plans. Compare them with payout apps.
- Best automated bookkeeping software for Shopify sellers: Taxomate
- Best if your accountant already insists on a tool: A2X
- Best if you sell on Amazon and Shopify together: QuickBooks or Xero + Taxomate
Start Here: Pick the Right Shopify Accounting Stack
Most Shopify sellers do better when they choose the full setup first, not the software in isolation.
| If this sounds like you | Accounting software | Shopify accounting app | Why this setup works |
|---|---|---|---|
| US seller, single Shopify store | QuickBooks Online | Taxomate | Best default mix of accountant familiarity, reporting, and payout automation |
| UK or EU seller, VAT heavy, multi-currency | Xero | Taxomate or Link My Books | Better fit for cross-border selling |
| Amazon + Shopify seller | QuickBooks Online or Xero | Taxomate | One tool can post both channels instead of paying per marketplace |
| Very small store, budget first | Wave | Manual process for now | Cheapest way to start, but it gets painful as order volume rises |
| Accountant-led setup where A2X is already embedded | QuickBooks Online or Xero | A2X | Higher cost, but less resistance if your firm already uses it |
Why Shopify Accounting Gets Messy Fast
Shopify does not pay you one clean revenue number.
A single payout can include:
- product sales
- shipping collected
- discounts
- refunds
- chargebacks
- Shopify fees
- payment processor fees
- sales tax collected
Your bank sees one deposit. Your books need every piece broken out separately.
That is the core Shopify accounting problem. If you sync orders instead of payouts, your bank match gets ugly. If you record only the net deposit, your revenue, fees, and refunds are wrong.
That is why most stores need two layers:
- Accounting software for your chart of accounts, reports, tax prep, and bank matching.
- A Shopify integration tool that converts payout activity into clean journal entries.
Best Accounting Software for Shopify Stores
These are the main accounting platforms worth considering. They are not equal for Shopify.
| Software | Best for | Starts at | Shopify fit | Main limitation |
|---|---|---|---|---|
| QuickBooks Online | Most US-based sellers | Free plan; paid from $38/month | Strong overall fit, strong accountant ecosystem | The free plan has no third-party integrations |
| Xero | UK, EU, and multi-currency stores | From $27/month | Very good for international sellers | No free plan |
| Wave | New sellers on a tight budget | Free | Fine for very small stores | Much more manual work |
| Zoho Books | Sellers already using Zoho | Free or low-cost paid plans | Good if you want the broader Zoho stack | Order sync still leaves payout gaps |
QuickBooks and Xero prices are the regular US monthly prices on Intuit’s pricing page and Xero’s pricing page, checked October 19, 2026. Both were running new-customer discounts at that time.
1. QuickBooks Online
Best for: Most Shopify sellers, especially in the US
QuickBooks Online is still the safest default pick. Most accountants know it. Bank feeds are mature. Reporting is familiar. Inventory is decent once you are on the right plan.
Why it works well for Shopify sellers:
- widely used by ecommerce accountants
- strong reporting and bank matching
- broad app ecosystem
- good fit for stores that also sell on Amazon, eBay, or Walmart
Where it falls short:
Intuit’s own Shopify Connector by QuickBooks records every sale. It creates a sales receipt and a fee expense for each sale, then a deposit for each payout. That gives you per-sale detail, but a busy store adds many transactions to QuickBooks each month. Sellers who want one entry per payout, or who also sell on other channels, often add Taxomate’s Shopify QuickBooks integration. See the connector comparison below.
2. Xero
Best for: UK, EU, and multi-currency Shopify stores
Xero is often the better choice when you sell across borders or work with a firm that prefers Xero. Xero charges no per-user license fees, which is a real advantage once more than one person touches the books.
Why Shopify sellers pick Xero:
- better fit for cross-border selling
- strong currency support
- easier collaboration for teams
- popular with UK and EU accountants
Where it falls short:
Xero has no free plan. Its own Shopify integration is free on all Xero plans and sends a daily summary or one transaction for each sale. That can be enough for a Shopify-only store. If you want one entry for each payout, or you also sell on Amazon, eBay, Etsy, or Walmart, look at a payout tool such as Taxomate’s Shopify Xero integration.
3. Wave
Best for: Very small stores that need free bookkeeping software
Wave is the budget answer. If your store is early, simple, and low volume, it can be enough.
Why sellers start here:
- no subscription cost for core accounting
- enough reporting for side hustles and newer stores
- simpler than running spreadsheets forever
Where it breaks:
Wave is not a strong long-term answer for busier Shopify books. Once you have enough refunds, fee types, or cross-channel sales, the manual cleanup starts to cost you more than the software savings.
4. Zoho Books
Best for: Sellers already committed to the Zoho stack
Zoho Books is a good option if you already use Zoho CRM, Zoho Inventory, or other Zoho tools. It is cheaper than QuickBooks in many cases and offers a lot of value for small teams.
The caution:
For Shopify sellers, the problem is still payout accuracy. If the sync is centered on orders instead of deposits, you still have cleanup work to do every month.
Free and Low-Cost Accounting Software That Works With Shopify
Free accounting software for Shopify exists, but “free” usually applies to the accounting software and not to the Shopify connection. Here is what we could verify from each vendor’s own pages in October 2026. Check the vendor’s pricing page before you buy, because limits change.
| Option | What is free | Main limit | How it connects to Shopify |
|---|---|---|---|
| Wave | Starter plan: unlimited invoices, bills, and bookkeeping records | No automatic bank connections or transaction categorization on Starter. Pro is $19/month | No native Shopify connection that we could verify. Third-party apps such as Sync to Wave (works with Wave Pro only, from $9.95/month) or Zapier, or manual export |
| Zoho Books | Free plan while yearly revenue stays under $50K | 1 user plus 1 accountant. Up to 1,000 invoices and 1,000 expenses a year | Zoho’s pricing page lists Shopify store integration under the Elite plan. Third-party Shopify apps are also available. |
| QuickBooks Online | QuickBooks Free plan, with no end date | 2 invoices a month, 1 bank connection, no accountant access. Paid plans add third-party app integrations | Connect through an app on a paid plan, or enter data manually |
| Xero | Nothing. No free plan | Paid plans start at $27/month after the new-customer promotion | Xero’s Shopify app is free on all US plans. Fees apply in some regions, so check your country |
| Shopify’s own reports | Included with your Shopify plan | Reports only. They are not accounting software | Built in. Shopify’s admin has a Finance reports section |
Wave
Wave’s Starter plan is the best-known free option. It is fine for a small store with few orders. Wave’s pricing page does not list a Shopify integration. Sellers usually use a third-party sync app on the Pro plan, a Zapier workflow, or a monthly export.
Zoho Books
Zoho Books has a free plan for businesses under $50K in yearly revenue. That limit can end the free plan quickly for an active Shopify store. If you grow past it, the native Shopify connection sits on a higher paid plan, so compare that total cost with the alternatives.
QuickBooks Online
QuickBooks Online now has a free plan. Its caps are tight: two invoices a month and one bank connection. It does not include accountant access or third-party integrations. For a Shopify store that needs a connection app, a paid plan is the realistic starting point. Simple Start costs $38/month, and Intuit was offering 50% off for the first 3 months when we checked.
Xero
Xero has no free plan. Its Shopify app costs nothing extra in the US. The app can send a daily summary or one entry per sale.
Where Taxomate fits
Taxomate is not free. Plans start at $19/month for up to 200 orders a month on one channel, with a 14-day free trial. Taxomate imports Shopify payouts, with sales, fees, refunds, and taxes, and posts a summarized entry to QuickBooks Online or Xero that matches the bank deposit. Taxomate does not connect Shopify to Wave. If you only have a few orders and are fine with manual work, a free plan may be enough. If you spend time at month-end matching deposits, a payout tool can save that time.
How Shopify Integration With Accounting Software Works
Accounting software connects to Shopify in one of three ways: a native app, a third-party app, or a manual export (CSV).
The sync itself works at one of two levels:
- Order-level sync. Each Shopify order becomes an invoice or sales receipt in your books. You get customer and line-item detail. The totals often do not match your bank deposit, because Shopify pays out net of fees and refunds, and on its own schedule.
- Payout summary. One entry per payout records sales, fees, refunds, and taxes. It matches the deposit, so bank reconciliation is faster. You get less customer-level detail.
Some tools offer both. Xero’s Shopify app, for example, lets you choose a daily summary or per-sale transactions. Pick the level that matches how you reconcile your bank account.
Shopify Payments and PayPal Need Separate Reconciliation
Before choosing a Shopify accounting app, check how it handles your actual payment gateways. External PayPal Checkout deposits can arrive separately from Shopify Payments. US PayPal Wallet transactions are bundled into Shopify Payments payouts. Compare the app’s treatment of each one, not just its list of supported stores.
For example, a simplified Shopify Payments payout with $100 of sales, $8 of tax, and $3 of fees produces a $105 bank deposit. The deposit is not $105 of sales. Your accounting workflow must preserve the $100 revenue, separate tax liability, and $3 expense. This illustration excludes shipping, refunds, reserves, and adjustments.
For Shopify external-gateway PayPal payments in Xero, Taxomate’s documented workflow uses a PayPal bank feed and a Shopify clearing account. External-gateway amounts in the Shopify summary go to clearing; the PayPal feed and appropriate bank rules account for the PayPal side and its fees. Match the two sides rather than recording the PayPal receipt as a second sale. This is a Shopify bookkeeping workflow, not a standalone PayPal integration claim.
Use our PayPal fees for Shopify guide to check the processing assumptions and Shopify’s conditional transaction-fee exemption. Then test a representative payout in your chosen accounting system before importing history.
Free Shopify Connectors From QuickBooks and Xero vs Payout Apps
Before you pay for an app, check the Shopify connector your accounting software already offers. Intuit and Xero both make one.
| Shopify Connector by QuickBooks | Shopify integration by Xero | Taxomate | |
|---|---|---|---|
| Who makes it | Intuit | Xero, with setup help from Amaka | Taxomate |
| Price | Included with a QuickBooks subscription. The Shopify listing says additional charges may apply | Free on all Xero plans | From $19/month for one sales channel with up to 200 orders a month. 14-day free trial |
| What it records | A sales receipt and a fee expense for each sale, and a deposit for each payout | A daily summary or one transaction for each sale, for each payment gateway | One summarized entry for each Shopify payout (a journal entry or invoice in QuickBooks, an invoice in Xero) |
| Bank matching | You match the deposit it creates to the bank feed | Matches Shopify Payments and other gateway payouts to your bank account | The entry total is the payout total, so it matches the bank deposit |
| History | Up to 12 months back | Not stated on the pages we checked | All your history on annual plans; this year on monthly |
| Other sales channels | Shopify only | Shopify only | Amazon, eBay, Etsy, and Walmart can post to the same books |
When the free connector is enough: Shopify is your only sales channel, and you are happy with per-sale entries (QuickBooks) or daily summaries (Xero).
When a payout app is worth it: you want one entry per payout that you can review before it posts, you want fewer transactions in your books, or you sell on more than one channel.

Best Shopify Accounting Apps and Integration Tools
This is the section many “best accounting software for Shopify” articles get wrong. If you want automated bookkeeping software for Shopify sellers, you need to compare the payout tools directly.
| Tool | Best for | Accounting software | Multi-channel support | Starting price | What stands out |
|---|---|---|---|---|---|
| Taxomate | Sellers who want value, speed, and cross-channel support | QuickBooks Online, Xero | Yes | $19/month | Payout accounting, unlimited-channel plans, inventory sync |
| A2X | Accountant-led setups | QuickBooks Online, Xero | Yes, but priced per channel | $29/month | Strong accountant brand and documentation |
| Link My Books | UK and EU sellers who like built-in analytics | QuickBooks Online, Xero | Yes, priced by store count in bands of 1, 2, 5 and 10 | $24/month for 1 store at up to 200 orders (USD) | Clean UI, good analytics, good VAT fit |
Prices checked October 19, 2026: Taxomate pricing, A2X pricing (Shopify from $29/month, unchanged in A2X’s November 14, 2026 price list), and Link My Books pricing (USD prices read October 23, 2026).
Taxomate
Best for: Most Shopify sellers who want clean payouts without paying enterprise prices
Taxomate posts Shopify payouts as journal entries that match the money that lands in your bank. That is the job most sellers need solved.
Why it is strong for Shopify:
- payout-level accounting instead of messy order-level sync
- fast setup
- multi-channel support if you also sell on Amazon, eBay, Etsy, or Walmart
- inventory sync options for sellers who care about COGS detail
- all your history included on annual plans
If you also sell on Amazon, this becomes a bigger advantage because you can keep one accounting workflow instead of buying separate software for each channel.
A2X
Best for: Sellers whose accountant already works inside A2X
A2X is well known in ecommerce accounting circles for a reason. It works. The main issue is cost. As soon as you add more channels, the gap versus flat or unlimited-channel pricing gets much wider.
Why sellers still choose it:
- accountants already know it
- long track record
- strong documentation
- solid reputation in the ecommerce accounting space
Link My Books
Best for: UK and EU sellers who want a more report-heavy experience
Link My Books is a credible middle option. It is easier to justify when you are mostly comparing it against A2X, not when you are comparing it against lower-cost multi-channel pricing.
Why it stands out:
- good analytics layer
- clean setup experience
- strong fit for VAT-heavy and UK/EU audiences
If you are really comparing replacement options rather than just Shopify payout apps, read our Taxomate alternatives guide.
QuickBooks vs Xero for Shopify
Short answer: QuickBooks for most US stores, Xero for UK, EU, and multi-currency stores. Both have their own Shopify connector, so pick on accounting needs first and the payout workflow second.
| QuickBooks Online | Xero | |
|---|---|---|
| Lowest paid US plan (regular price) | Simple Start, $38/month, 1 user | Early, $27/month, up to 20 invoices and 5 bills a month |
| Free plan | Yes, but no third-party integrations | No |
| Users | 1 to 25 users, depending on the plan | No per-user license fees |
| Own Shopify connector | Shopify Connector by QuickBooks: a sales receipt and fee expense per sale, a deposit per payout | Shopify integration by Xero: a daily summary or one transaction per sale, free on all plans |
| Better fit for | US accountant familiarity, inventory, a broad ecommerce app ecosystem | Multi-currency and international selling, teams with many users |
Prices and connector details were checked on October 19, 2026 (sources linked above).
The practical answer is simple:
- If you are US-based and want the default safe choice, use QuickBooks.
- If you are in the UK, EU, or run a more international business, use Xero.
In both cases, the payout automation layer matters almost as much as the accounting software itself.
Best Shopify Accounting Setup by Seller Type
Best accounting software for Shopify stores under 500 orders per month
Recommended stack: QuickBooks Online + Taxomate
You get real bookkeeping, clean bank matches, and a setup you can live with once the store grows.
If you truly need the cheapest path, Wave can work for a while, but treat it as a bridge, not the final answer.
Best automated bookkeeping software for Shopify sellers doing 500 to 5,000 orders
Recommended stack: QuickBooks Online or Xero + Taxomate
At this point, you need automation. Manual work starts to create real drag. This is where payout-level journal entries save time every month.
Best accounting software for Amazon and Shopify sellers
Recommended stack: QuickBooks Online or Xero + Taxomate
This is one of the clearest use cases. A2X and Link My Books both become more expensive when you add channels. Taxomate becomes more attractive because the same workflow can support Amazon and Shopify together.
If you also care about Shopify plus Walmart support, the case gets even stronger.
Best setup for UK and EU Shopify sellers
Recommended stack: Xero + Taxomate or Link My Books
If you want the strongest value, use Taxomate. If your team cares more about Link My Books’ reporting style and regional fit, that is a fair reason to choose it instead.
What to Look For in a Shopify Accounting App
If you are comparing Shopify accounting apps in 2026, do not stop at the marketing headline. Check these points:
- Payout-level accounting If the tool does not create entries that match your actual deposits, month-end matching will stay messy.
- Refund and fee handling Shopify bookkeeping breaks when refunds, chargebacks, discounts, or payment fees get flattened into one number.
- Cross-channel support This matters if Shopify is only one part of your business.
- Inventory and COGS support Important once you care about SKU-level profitability, not just revenue.
- Pricing model Per-channel pricing gets expensive quickly once you expand.
What We Would Choose
If we were advising a typical seller today:
- US Shopify seller: QuickBooks + Taxomate
- UK or EU Shopify seller: Xero + Taxomate
- Amazon + Shopify seller: QuickBooks or Xero + Taxomate
- Budget-only starter: Wave, then upgrade once the manual work becomes painful
That is the clearest balance of accounting quality, ease of use, and cost.
Getting Started
Start with the accounting platform first, then the payout automation layer.
- Choose QuickBooks or Xero.
- Review your real Shopify fee structure in our Shopify fees guide.
- Connect Shopify to your books with Taxomate for QuickBooks or Taxomate for Xero.
- If you also sell on Amazon, review the Amazon QuickBooks integration guide.
- If inventory is a pain point, read our guide to Shopify COGS and inventory accounting.
- If you’d rather hand the books to a pro, see our guide to finding the best Shopify accountant.
The right setup is not the one with the longest feature list. It is the one that gives you books you can trust at month-end.
